As you can see I specified the evolver strategy genes to only be working on SHORT strategies. It is, however, running the unchecked long items not selected in the evolver preferences.

The settings cover only what new genes will be generated for randomly created strategies. Your template strategies (Slots 1-5) have the buy genes present, so they will participate in the Evolver session.

My "Position Sizing" settings automatically have "Max Open Short: -1" in any strategies generated by the Evolver, so they all have 0% profit. How can I change the default Position Sizing settings that are used by the Evolver?
You should change it in Evolver Preferences. Somehow you must have set that value there.
